I had that problem too...easy fix, though! In you iPhone, go to Settings > Mail > "Account Name" > Advanced Settings. Under Mailbox Behaviors, make sure you have the correct folders selected that are on the server and not on the iPhone. Also, make sure your Mail is set up like it says <a href="http://superfluousbanter.org/archives/2007/04/setting-up-imap-in-apple-mail/#thelaststep" rel="nofollow"> here </a>.
